Surface Explorer 3D plots mathematical surfaces in 3D. User defined surface equations can be explicit, implicit, or parametric. Surface and color equations are specified by user. The user can export to the clipboard, or file formats including VRML, POV, DXF, STL, and output to a printer. The STL format can be used to do 3D printing to create a physical object. Surface Explorer 3D is provided as freeware in the hopes that others can enjoy exploring math equations. Full MFC C++ source code is included as freeware. This Tiny Vector and Matrix template library uses Meta and Expression Templates to evaluate results at compile time, thus making it fast for low-end systems. Temporaries are avoided because of this. The dimensions are static and bounded at compile time.

The Universal Java Matrix Package (UJMP) is an open source Java library which provides sparse and dense matrix classes, as well as a large number of calculations for linear algebra such as matrix multiplication or matrix inverse. Operations such as mean, correlation, standard deviation, replacement of missing values or the calculation of mutual information are supported, too. The Universal Java Matrix Package provides various visualization methods, import and export filters for a large number of file formats, and even the possibility to link to JDBC databases. Multi-dimensional matrices as well as generic matrices with a specified object type are supported and very large matrices can be handled even when they do not fit into memory.

Goal of this projects is to design unified general binary data format and to provide open-source libraries and tools for it.

Main application is twofold: first to convert genotype SNP data into formats of different imputation tools like PLINK MACH, IMPUTE, BEAGLE and BIMBBAM, second to transform imputed data into different file formats like PLINK, HAPLOVIEW, EIGENSOFT and SNPTEST. Readable file formats: plink-pedigree (ped and map), plink-raw, plink-dosage, mach , minimac, impute, snptest, beagle and bimbam. Similarly all kinds of imputation of outputs are also accepted. Formats which can be generated by fcGENE: plink-pedigree, plink-raw, plink-dosage, mach-inputs, minimac-inputs, impute-inputs, beagle-inputs and bimbam-inputs, HAPLOVIEW-inputs, EIGENSOFT-inputs. Most current approaches analyze metagenomic data with the participation of reference genomes. However, novel microbial communities extend far beyond the coverage of reference databases and de novo metagenome assembly from complex microbial communities still remains a great challenge. Here we present a novel experimental and bioinformatic framework, metaSort, for effective construction of bacterial genomes from metagenomic samples. MetaSort provides a sorted mini-metagenome approach based on flow cytometry and single-cell sequencing methodologies, and employs new computational algorithms to efficiently recover high-quality genomes from the sorted mini-metagenome by the complementary of the original metagenome. Through extensive evaluations on simulated dataset, salivary and gut microbiomes, we demonstrated that metaSort has an excellent and unbiased performance on genome recovery and assembly.

ImatiSTL is a C++ library for applications that need to finely post-process raw polygon meshes represented by STL files. It is particularly useful in 3D printing scenarios: the repairing functions provided by ImatiSTL bridge the gap between printable meshes and real-world meshes with diverse potential defects and flaws (e.g. degenerate triangles, self-intersections, surface holes, ...). ImatiSTL provides both functions for local mesh repairing and methods for global remeshing. Local repairing is useful when the available data must remain exactly as it is in the input STL file, whereas global remeshing may fix even highly corrupted meshes at the cost of a small distortion in the resulting fixed mesh.
