A bioinformatics pipeline to analyze mtDNA from NGS data
MToolBox is a highly automated bioinformatics pipeline to reconstruct and analyze human mitochondrial DNA from high throughput sequencing data. MToolBox includes an updated computational strategy to assemble mitochondrial genomes from Whole Exome and/or Genome Sequencing (PMID: 22669646) and an improved fragment-classify tool (PMID:22139932) for haplogroup assignment, functional and prioritization analysis of mitochondrial variants. MToolBox provides pathogenicity scores, profiles of genome variability and disease-associations for mitochondrial variants. MToolBox provides also a Variant Call Format file (version 4.0) featuring, for the first time, allele-specific heteroplasmy. PotterDraw is a free 3D software application for designing and visualizing pottery. It’s useful for creating cylindrical shapes such as pots, flasks, vases, bowls, plates, cups, glasses, goblets, or anything similar. The outer wall of the pot is drawn using a spline, which consists of one or more curved or linear segments. The inner wall is generated automatically. PotterDraw can export files suitable for 3D printing. It can also map synthesized or user-specified textures onto the pot. TFEL/MFront
TFEL/MFront introduces DSLs based on C++ to handle material knowledge
The TFEL library is a collaborative effort of the French Atomic Commission and Électricité de France. TFEL mostly includes the MFront code generator. MFront is based on C++ and provides several domain specific languages which were designed to simplify the implementations of new material properties, mechanical behaviours and simple material models. A particular focus was made on mechanical behaviours which are by essence more complex and may have significant impact on the numerical performances of mechanical simulations. Various performance benchmarks show that the code generated using MFront is in most cases on par or better than other implementations, generally written in Fortran. For mechanical behaviours, MFront introduces interfaces for various finite element or FTT solvers (Cast3M, Code-Aster, ZeBuLoN, Abaqus, Europlexus, AMITEX_FFT, etc..). The authors hope that it will prove usefull for researchers and engineers, in particular in the field of solid mechanics. -

The project is an update of the work by the OpenFOAM Turbomachinery Working Group, that was initiated at the Second OpenFOAM Workshop in Zagreb, June 2007. Visual Figaro is an integrated environment to develop component libraries for the dependability modeling tool KB3 used by EDF (http://www.edf.fr/recherche/codes-de-calcul/kb3). KB3 is based on the FIGARO reliability modeling language, suitable for describing CTMC (continuous time Markov chains), DES (discrete event simulation) models, and for automatic generation of fault trees. SPINA
Structure parameter inference approach for endocrine feedback control
SPINA is software for the rapid, reliable and accurate determination of constant structure parameters of endocrine feedback control systems. It is a class of static function tests that require nothing more than steady-state concentrations of hormones or metabolites obtained in vivo. The first version of this cybernetic approach had been developed for the evaluation of the functional status of the thyroid gland, i.e. thyroid's secretory capacity (gain of thyroid, GT or SPINA-GT) and sum activity of peripheral deiodinases (GD or SPINA-GD). A second version has been established for insulin-glucose homeostasis. It delivers the secretory capacity of pancreatic beta cells (SPINA-GBeta), an estimate for the insulin receptor amplification (SPINA-GR) and a static disposition index as a measure for the loop gain of the feedback loop (SPINA-DI). Both implementations of SPINA have been validated in more than 50 clinical studies based on large cohorts. -
