I use a plugin in my APO config, and everytime I use it this behaviour appears: Audio stops working if nothing is playing, so what I have to do is to enable "Instant mode" if the box is not checked, and if it already is then I need to uncheck and check it so audio comes back; the other solution is to uncheck/check the "Apply automatically" box of the plugin I am using.
If a sound is being played in a program, but then I stop it and open a new program that also plays a sound (in other words, if there is any silence between using or opening programs): the audio of the PC stops working so I have to do the previous workaround.
If there is any sound playing all the time while I am opening or changing programs, the audio keeps working fine.
Could be related to the exclusive access mode of the particular audio device (see image, Dutch Windows). Try unchecking the exclusive mode checkboxes on the "Advantage" tab of the device sound panel.

Of course it could be related to the plugin itself. Unfortunately you can't do much about the inner workings of the plugin and Equalizer APO handling it.
However, It may be the known issue of the checking of the license of the plugin. Basically the audio handling engine of Windows (Audiodg.exe) doesn't have rights to read the license of the plugin so the plugin reacts as if it's a demo or free version. This post, for instance, has a solution for a specific plugin by copying the license to another folder. And this post explains the issue a bit. Note that it's quite techy.
Alright, so I just did something that should have done before, I googled the plugin I am using (FabFilter) and APO and found that there are already 2 tickets about this issue with a workaround, it worked for me too:

Btw. Any plugin should be located in c:\program files\equalizerapo\vstplugins
