    Implementation of the core routine for AM analysis from the IOA AMWG

    The UK Institute of Acoustics (IOA) amplitude modulation working group (AMWG) has developed a method for analysing and rating AM. This has been produced as an example of an implementation of the routine described in the IOA AMWG report. It is written in the Python language which is freely available. V1.5 is compiled for Windows (XP onwards). The responsibility for the correct implementation and application of the software or any modification thereof rests with the end user. It should not be taken as agreement from the IOA or the AMWG that any results produced by this code are recommended or agreed. The example software does not represent an analysis method and requires correct inputs parameters and data, and interpretation of the results. All users should have a suitable understanding of the IOA AMWG document on which this code is based. No user support is offered, although feedback may may be directed to WTAMCONSULT (at) IOA.ORG.UK.     A simple Python framework for loosely-coupled multiphysics simulations

    The IPS Framework has migrated to https://github.com/HPC-SimTools/IPS-framework The IPS framework was developed to support loosely-coupled integrated modeling of fusion plasmas (and was originally the Integrated Plasma Simulator). However, the design is quite general, and is suitable for many scientific and engineering domains. In addition to plasma physics, it is also being used in the engineering of batteries. One of the novel features of the IPS framework is its ability to support parallelism at multiple levels: components can launch individual parallel tasks, and also launch multiple tasks concurrently. The framework can execute multiple components concurrently, and even multiple simulations, all within the same pool of compute nodes.

    InMethyl

    Design of target-specific primers for bis. sequencing of CpG-islands

    InMethyl is a Python-based application for the design of target-specific primer combinations for PCR amplification and bisulfite sequencing of complete CpG-islands. InMethyl uses bowtie high-throughoutput aligner to identify potential mis-priming sites in the bisulfite treated or intact genome and then – undesirable potential PCR products. InMethyl provides a balance between various characteristics that allows to pick up primers in hard-to-study genomic regions. This balance is based on the calculation of scoring factor including primer pair specificity, nucleotide composition (sequence complexity), thermodynamic features (melting temperature, dimers dG etc.), presence of CpG-sites and other parameters. Users are intended to customize the desired or limit ranges of these values, as well as penalties for out-of-bounds values. InMethyl software allows to optimize combination of PCR primer pairs to perform the amplification of large genomic regions, e.g. CpG-islands.
