XSCHEM
Schematic circuit editor for VLSI and Mixed mode circuit simulation.
Xschem is a schematic capture program, it allows to create a hierarchical representation of circuits with a top down approach . By focusing on interconnections, hierarchy and properties a complex system (IC) can be described in terms of simpler building blocks. A VHDL, Verilog or Spice netlist can be generated from the drawn schematic, allowing the simulation of the circuit. Key feature of the program is its drawing engine written in C and using directly the Xlib drawing primitives; this gives top speed performance, even on very big circuits. I have succesfully managed to simulate complete VLSI projects with this tool, both digital (Verilog / VHDL) and analog (Spice). Schematics can be printed in SVG, PNG, PDF, formats. XSCHEM runs on Linux or other Unix-likes with Xorg server and on Windows with the Cygwin layer and required tools installed. Can be found also on github: https://github.com/StefanSchippers/xschem -

AK Toolbox is a Matlab Toolbox for co-evolution analysis for protein Multiple Sequence Alignment (MSA) distributed under Simplified BSD License. The aim of AK toolbox is to provide a set of Matlab functions, which are independent of Matlab Bioinforamtics Toolbox, for coevolution anaylsis for MSA. At present, co-evolution methods available in this package are Statistical Coupling Analysis (SCA), Explicit Likelihood of Subset Covariance (ELSC), Mutual Information (MI), Observed Minus Expected Square method (OMES), McLanhlan Based Substitution Correlation (MCBASC), Direct-coupling analysis (DCA) and logR. Enclosed in this package is also an archive of different Bioinformatics matrices. -

Implementations for the Revised Report language
This project offers open source implementations for UNESCO/IFIP's Algol 68 (the Revised Report language). The project offers two implementations: Implementation 1 is Algol68G: a recent checkout hybrid compiler/interpreter by Marcel van der Veer, supporting arbitrary arithmetic, partial parametrisation, complex numbers, POSIX threads, GNU plotutils, GNU scientific library, curses, sound, TCP sockets, RegEx and PostgreSQL. Inplementation 2 is algol68toc, a port by Sian Mountbatten of the vintage Algol68RS (UK Defense Research Agency) compiler. The implementation emits C code. -

The Safe C Library provides bound checking memory and string functions per ISO/IEC TR24731. These functions are alternative functions to the existing standard C library that promote safer, more secure programming. The software package 'relax' is designed for the study of molecular dynamics through the analysis of experimental NMR data. Organic molecules, proteins, RNA, DNA, sugars, and other biomolecules are all supported. It supports exponential curve fitting for the calculation of the R1 and R2 relaxation rates, calculation of the NOE, reduced spectral density mapping, the Lipari and Szabo model-free analysis, study of domain motions via the N-state model and frame order dynamics theories using anisotropic NMR parameters such as RDCs and PCSs, the investigation of stereochemistry in dynamic ensembles, and the analysis of relaxation dispersion data.
