Good news, I was able to get a let's Encrypt certificate for the new virtual server. That problem was as stated, you need to have the http site active since Let's Encrypt connects to the http site to leave the file it uses. Dang what a hair puller LOL. I am new to Virtualmin, I have been using Webmin (no Virtualmin) on a different server running Nginx for five years and to me that is a breeze. No, I just have a big mess now with Virtualmin, it really caused a mess when I tried to change a domain name. Now when I try to go to http://new-domain.tld it is telling me that the site has a security certificate that was issued for a different website. Is there a way to remove the certificate mess? A server redo is not necessary. It most certainly has to do with your virtual host entries. At worst you'll go through the exercise of recreating those. OK. understand. as I said, I am not an apache knowledgeable. The GUI in Virtualmin does not show an entry for changing the Default Server Any to an IP; so where do I do this. And changing the 433 Virtual server caused it to present a directory list. Plus, all this was working with those two in the list. I have a felling to really fix this mess will mean a server redo. When I changed the Virtual Server with the 433 port it broke things so I put it back. I don't think this is a problem with the virtual hosts but with Virtualmin. I don't like control panels; Webmin is great because it is not really a control panel as such. I had to install Virtualmin so the guy could log in without me having to give him root access to the server. I changed the domain name associated with that sub virtual server back, and then created a new virtual server for the new domain name. Looking at the Apache httpd.conf shows no problem that I can see; although I am not an Apache person, I prefer working with Nginx. The only error shown for the website is the awstats configuration file does not exist. Maybe I need to do a manual audit of the vhost files; if I make changes there will it break virtualmin? If you type https://domain.tld the site loads but http://domain.tld the default website for the server loads. I have carefully check the paths for the directory in the port 80 through the Virtualmin interface and it is correct. What is happening here? Now, the second issue is that when I go to the virtual server holding the default website and go to webmin and Apache, I can see the new virtual server in the list; other virtual servers on the machine don't show.
