I have a laptop with Windows 10 64 bit (build 10528) and use a Logitech USB headset for conference calls, so I decided to try this application out as I'm not happy with how I sound with my headset mic.
The problem I have is that, whenever I try to change the dB level of a particular frequency, a sine wave sound (an annoying beep) of that modified frequency boosts so loud to the point that I can't hear anything else. I also tried changing the EQ for the laptop mic and the output devices, but the same thing occurred.
By the way, when I click in "Troubleshooting options" in Configurator.exe for the capture device of my USB headset, only "Install APO" for Pre-mix is available; the rest is greyed out.
Any suggestions to try out?

Maybe try to use a negative preamp to make sure you do not get clipping. Maybe post your config file here so that I can see if I can reproduce the problem.
It is normal that there are no options for post-mix for a capture device as there is only one stage for capture devices. That the "Use original APO" checkbox is greyed out is also normal because most sound drivers do not use any APO for the inputs.
