I'm usind Apo + Peace, everytime there is a Windows update, the output configuration ist reset to default and the sound crys at me, because the EQ volume needs to be quieter because of clipping.
Is there any way to prevent Windows from doing that?

Unfortunately there isn't a way to prevent this, well other then blocking all Windows updates. Either a Windows update is large and resets all necessary settings needed by Equalizer APO (thus Peace) or it includes audio device driver updates which uninstalls Equalizer APO on those devices. And something both happens causing a total reinstall of Equalizer APO and installation on the devices you want its audio engine on. It can be pretty annoying. Fortunately, usually starting the Device Selector / Configurator solves things right away.
I'm one the lucky ones. In only rare cases Windows had uninstalled Equalizer APO on a device. Nonetheless, I let Peace warn me about an installation of a Windows update. For convenience I let Peace start at computer startup.
