Central Proteomics Facilities Pipeline
A data analysis pipeline for shotgun mass-spectrometry proteomics.
CPFP provides a pipeline for the analysis of MS/MS proteomic data, targeted at the needs of central proteomics facilities. == Project Status - Updated January 3rd 2019 == CPFP has not been actively developed since 2014, when I left the proteomics group at UTSW. To access up-to-date algorithms for the analysis of proteomics data, other tools would now be preferred. However: * Limited fixes have been made on the main master branch by Phil Charles at the University of Oxford. * As of 2019, limited maintenance is being carried out by myself (now in the BioHPC high performance computing group at UTSW), to allow CPFP to install and run on RHEL 7 / CentOS 7, with updated TPP 5.1.0 and search tools. This updated code can be found in the utsw-biohpc branch of the git repository, and may become a 2.2.0 release if time and testing allows. -- David Trudgian - 2019/01/03 -

ExAM-Exome_Analysis_And_Mining
A whole exome sequencing analysis package and its graphical interface
During the past few years, whole exome sequencing has imposed itself for genetic research, largely due to its use for detection of causative mutations responsible for Mendelian disorders. As a consequence of their power and of the rapidly decreasing cost of these technologies, massive amount of exome sequencing data are generated and becoming available to a broadening community of scientists. However, these data remain difficult to analyze and interpret by the general scientific community, due to the limited bioinformatics resources that are currently freely available for their analysis and the partial information that they provide. Here, we present an interactive and free analysis package, ExAM, dedicated to whole exome sequencing data analysis. It is accessible to non-computer scientists and provides a complete set of information, as well as decision support to prioritize candidate disease causing variants. -

There are functions for numerical integration of the standard normal probability distribution. They can be used to find probabilities, find z-alpha values, calculate confidence interval, etc. New functionality I wish to add are hypothesis testing and calculation of p-value, type I & II errors, etc. These functions would come in handy to anyone taking introductory or intermediate-level courses in probability, statistics and data analysis. There are several numerical integration techniques (Riemann sum, Simpson's method, Taylor expansion, etc.) that can be employed in this task, which I hope to add soon.
