    For big OME data analysis, we integrate commonly used quantitative methods, describe our novel strategies to quantify and analyze biological markers related to the cell or organelle spatial-coordinate model, and present open-source OME-3-Dimensional Reconstruction (OME-3DR), a flexible, programmable and batch-oriented tool based on OME data, for reconstructing 3-dimensional (3D) spatial conformations and conducting further analyses, such as the identification, counting, localization and tracking of bio-imaging markers, calculation of model-contour parameters for association analyses, establishing spatial-coordinate system, 3D co-localization analyses and so on.     OCL stands for Open Cezeri Library (yet another linear algebra and matrix library). This library provides rapid coding as matlab ease of use. To learn for library please try to use test examples at OpenCezeriLibrary\test\test. It is originally developed at el-cezeri laboratory of Siirt University, in order to establish generic framework of reusable components and software tools for machine vision, machine learning, AI and robotic applications. Currently, it holds following main concepts 1- Vision: It can access web cams, imaging source industrial cameras for manuel settings and advanced issues.     PINCIS.pl (PIcs N-/C-terminal Inferred Substrates perl script) is a small, command line tool to designate and analyze PICS (Schilling et al., Nat. Protocols, 2011) data to gain the prime and non-prime site specificity of proteases. Thus, the script filters given peptide lists for library peptides (generated by the digestion protease in the proteomics workflow rather then the protease of interest) and prints out lists of inferred N- and C-terminal cleavage window extensions which can be concurrently used to generate cleavage specificity visualizations like the iceLogo (https://iomics.ugent.be/icelogoserver/create).

    PRADA : Pipeline for RNA-Sequencing Data Analysis

    Massively parallel sequencing of cDNA reverse transcribed from RNA (RNASeq) provides an accurate estimate of the quantity and composition of mRNAs. To characterize the transcriptome through the analysis of RNA-seq data, we developed PRADA. PRADA focuses on the processing and analysis of gene expression estimates, supervised and unsupervised gene fusion identification, and supervised intragenic deletion identification. PRADA currently supports 7 modules to process and identify abnormalities from RNAseq data: preprocess: Generates aligned and recalibrated BAM files. expression: Generates gene expression (RPKM) and quality metrics. fusion: Identifies candidate gene fusions. guess-ft: Supervised search for fusion transcripts. guess-if: Supervised search for intragenic fusions. homology: Calculates homology between given two genes. frame: Predicts functional consequence of fusion transcript

    We have implemented QuickRNASeq, an open-source based pipeline for large scale RNA-seq data analysis. QuickRNASeq takes advantage of parallel computing resources, a careful selection of previously published algorithms for RNA-seq read mapping, counting and quality control, and a three-stage strategy to build a fully automated workflow. We also implemented built-in functionalities to detect sample swapping or mislabeling in large-scale RNA-seq studies. Our pipeline significantly lifts large-scale RNA-seq data analysis to the next level of automation and visualization.     RadiationHelper is a data analysis tool for : 1. gross alpha and beta radiation measurement and detector calibration using experimental data (counts acquired by alpha-beta devices). 2. gamma spectroscopy measurements and detector calibration using experimental data (spectra acquired by acquisition software such as Assayer, Gamma Vision, Maestro) 3. gross alpha,beta, gamma detector efficiencies and gamma peak efficiency can be theoretical computed using Monte-Carlo simulation technique for radiation transport (based on EGSnrc toolkit) 4.dose assessment in human body exposed to radiations from nuclides in several common scenarios such as air exposure, water submersion, ground surface, internal ingestion or inhalation. 5. quick dosimetry and shielding computations.
