    multipsq

Analysis of pyrograms form multiplex pyrosequencing experiments

A software for the classification of organisms based on results from multiplex pyrosequencing algorithms performed on the Pyro-Mark ID System (Qiagen). The assays can be designed using the software mpsqed available from https://sourceforge.net/projects/mpsqed/ Pyrosequencing can be applied for Single-Nucleotide-Polymorphism (SNP)-based pathogen typing or for providing sequence information of short DNA stretches. However, for some pathogens molecular typing cannot be performed relying on a...

    MID Adjust

Prepare reads with no MIDs or variable length MIDs for analysis

Prepare reads for Pyrotagger or QIIME analysis Pyrotagger only accepts sequencing reads that have MID sequences (a.k.a barcodes, tags), and all of them must have the same length. When you have no MIDs, or variable-length MIDs, MID Adjust appends new MIDs or extends existing ones to satisfy Pyrotagger requirements. New features include the ability to generate fake quality scores and to parse and generate QIIME mapping files.

    SpiKeDeteKt

An automatic spike detection program to be used with new KlustaKwik

This is an automatic spike detection program which takes account of probe geometry and produces a .mask file to be used with the new masked version of KlustaKwik. We recommend you use Python 2.6 or 2.7, e.g. a free academic version can be obtained from Entthought Python. The input files for SpiKeDeteKt are: .dat (raw data file) .probe (probe file, described below - user constructed) parameters.py (optional - otherwise it uses defaultparameters.py) SpiKeDeteKt outputs...

    Altrans

    Altrans

    Quantification of Splicing Events

Altrans is a method for the relative quantification of splicing events. It requires a BAM alignment file from an RNA-seq experiment and an annotation file in GTF format detailing the location of the exons in the genome. It uses paired end reads where one mate maps to one exon and the other mate to a different exon and/or split reads spanning exon exon junctions to count “links” between two exons. When there are overlapping exons, these are grouped into “exon groups” and unique portions of...

    TreeLiker

    TreeLiker

TreeLiker is a collection of fast algorithms for working with complex

TreeLiker is a collection of fast algorithms for working with complex structured data in relational form. The data can, for example, describe large organic molecules such as proteins or groups of individuals such as social networks or predator-prey networks etc. The algorithms included in TreeLiker are unique in that, in principle, they are able to search given sets of relational patterns exhaustively, thus guaranteeing that if some good pattern capturing an important feature of the problem...
