    GenSeed-HMM

    GenSeed-HMM

Progressive assembly tool using DNA, protein or profile HMMs as seeds.

...Basically, GenSeed-HMM performs three operations, repeatedly: - recruit reads by matching them to a seed - assemble the recruited reads (including previously assembled contigs) - generate new seeds (for the next round of progressive assembly) from the extremities of all generated contigs The first seed is provided by the user, and can be a piece of DNA or protein sequence, or an HMM profile, for increased sensitivity. This program depends on BLAST+ or hmmsearch and a number of third-party support tools (EMBOSS' transeq and splitter, bowtie, 454's sfffile and sffinfo). ...

    LoopMatcher

    LoopMatcher

Find sequence-specific stem-loops in FASTA and GenBank files.

LoopMatcher is a bioinformatics tool that searches for hairpin structures in cDNA / mRNA sequences (in FASTA, GenBank or Vienna format) with specific consensus sequences in the loop. It uses RNAfold to predict sequence structure and UShuffle to generate random sequences with a defined k nucleotide frequency. Also, sequences in GenBank format can be downloaded directly from NCBI using the NCBI access ID. Requirements JAVA Runtime 8. It's highly recommended to have a multicore processor to process large sequences. * Currently, this version only runs in Windows x64.

    MPICorMat

Parallel tool to construct correlation similarity matrices

MPICorMat is a parallel tool to construct correlation similarity matrices as part of the procedure to generate gene co-expression networks. This tool takes as input a matrix with the expression values (a float value) for different genes observed from several samples. It is a parallelization of the first module of the RMTGenNet tool (https://github.com/spficklin/RMTGeneNet). RMTGeneNet users can exchange this CCM module by MPICorMat, benefit from its fast computation to generate the similarity matrix, and then use the similarity matrix as input for the second module (RMM) to construct the final gene co-expression network.

    GenCodeGenerator

C++ class to generate biologically plausible genetic codes

The "GeneticCode" C++ class is designed to generate versions of the genetic code subject to the requirements of the three major models of the genetic code origin and evolution (about these models see, e.g., Koonin & Novozhilov, 2009, IUBMB Life). This class was written specifically to perform statistical test for the paper Makukov & shCherbak (2017), but it might be used for a wider class of studies related to the genetic code.

    MSTgold

Estimate minimum spanning trees with statistical bootstrap support

Minimum spanning tree (MST) algorithms can generate multiple, equally-minimal, MSTs but MST programs typically report only one, arbitrarily chosen MST. Similarly, most MST programs do not provide statistical metrics to support the credibility of the MSTs that they estimate. MSTgold estimates the number of alternative MSTs, reports up to a user-determined number of those trees, reports a consensus tree, and implements a bootstrapping metric to assess the reliability of alternate MST solutions. ...

    ISVASE

identification of sequence variant associated with splicing event

To generate correct mature mRNAs, the exons must be identified and joined together precisely and efficiently by RNA splicing mechanism. It is to be noted that about one third or a half of all disease-causing mutations effect RNA splicing. However, there is little bioinformatics tools to directly identify sequence variants associated with splicing events (SVASE) based on RNA-seq data.

    Visualization of Protein-Ligand Graphs

Compute protein graphs. Moved to https://github.com/MolBIFFM/PTGLtools

NOTE: Project moved to https://github.com/MolBIFFM/PTGLtools. The Visualization of Protein-Ligand Graphs (VPLG) software package computes and visualizes protein graphs. It works on the super-secondary structure level and uses the atom coordinates from PDB files and the SSE assignments of the DSSP algorithm. VPLG is command line software. Stochastic Rule Builder (SRB)

    Stochastic Rule Builder (SRB)

Modeling framework for capturing positional and temporal dynamics

...Our framework describes individual regulatory components using generic action oriented descriptions of their biochemical interactions with a DNA sequence. All the possible actions are based on the current state of factors bound to the DNA. We developed a rule builder to automatically generate the complete set of biochemical interaction rules for any given DNA sequence. Off-the-shelf stochastic simulation engines can model the behavior of a system of rules and the resulting changes in the configuration of bound factors can be visualized.

    Protein Contact Matrix Generator

Command line application to generate contact matrix from proteins (3D)

A protein contact matrix is 2D representation of the distances between amino acid residues in a 3D protein structure. Protein Contact Map Generator (PCMGen) is a command line tool which takes protein 3D structures (PDB format files) as input and computes contact distances between two chains (from single or two different proteins). These matrix files can be further visualised as Contact Maps using other visualization tools/ programs (like R-heatmaps). Contact Maps can be used to understand...
