Daniele, It is easy to archive your goals in GNU Makefile. Generally, you can specify the command line parameter: --prefix=/path/of/target/. However, it depends on Makefile of the third-part projects. Some projects may not follow the convention. I think you can write your own Makefile to call the Makefiles in subdirectories one by one, and then copy the result to where you want.
