My installation was completely through Cygwin, and I'm passing the -mno-cygwin parameter. The project I'm building is on sourceforge, name: toolc (only available via svn right now). To the best of my knowledge, I've run the exact same install on six machines. Two of the four installs on Windows XP worked, and one of the two installs on Vista PCs worked fine. If you say that half of the installs work fine and the other half don't, you really need to look at how you installed. Are you sure you installed mingw runtime in all cases?
