In jEdit 4.3pre4 this function worked correctly. When it floats then files quick select works correctly. I do not have option "simplified keyboard handling" in general options. ezust: what version of jEdit in what os are you testing? I have "use new keyboard handling (experimental)" option and checking it or unchecking it does not matter. The problem goes away if I check on "simplified keyboard handling" in the jedit general options. Which is strange - the original keyboard handling should be unchanged from before, and the new one is the experimental one.
