Having just said this, here's an interesting additional item. There is a way to make them come back and be able to see it in the wave track. Here's what I did. Pull a wav file onto a track and play it - clean as can be, no clicks or pops. Now add a time track, and don't do a thing with it - just add it and immediately hit play. There they are, but not really random, you can't get rid of it like before by zooming in. Now export, which uses the high quality method. Immediately import that same audio. After a bit of hunting around on the waveform, you can see the click, it's one sample that got out of place. Thanks to the draw tool, it can be gotten rid of, but it does take a bit of hunting to find them. Seems to be that one of those out of place samples gets in there about every couple seconds or so.
