ViralNet is an open-source software package for inferring the Clonal Structure of Viral Populations from
Time Series Sequencing. The program aims to characterize and quantify the composition, the abundance and
the evolutionary history of the underlying viral population within a given host by analyzing Next Generation
Sequencing data.
ViralNet takes as input the collection of reads (or several collections of reads in case of many data
samples or daily data) and the reference genome and it constructs the evolutionary network exhibiting the
species abundance profile and the list of haplotypes along with their prevalence.

SimulaTE
SimulaTE allows to simulate arbitrary complex landscapes of transposable elements (TEs). Additionally reads may be simulated using the genomes of all indivdiuals in the population as template. BADASS
BADASS is a software with a user-friendly graphical interface applied to the search and analysis of bacteriocin diversity in whole-metagenome shotgun sequencing data. The search for bacteriocin sequences is performed with tools such as BLAST or DIAMOND using the BAGEL4 database as a reference. The putative bacteriocin sequences identified are used to determine the abundance and richness of the three classes described so far. Abundance is calculated by comparing the reads identified as bacteriocins to the reads identified as 16S rRNA gene using SILVA database as a reference. The user is able to change the main parameters of the analysis in the graphical interface.
PoPoolation TE2
PoPoolationTE2: enables comparative population genomics of transposable elements (TE). As a major innovation PoPoolation TE2 introduces the physical pileup file which allows to homogenize the power to identify TEs and thus enables an unbiased comparison of TE abundance between samples, where samples could be pooled populations, tissues or sequenced individuals.
