Sorry, sometimes I just miss mails...

I'm not sure how this is WinMerge issue? I'd figure b/w printer can 
print colors in gray scale? Might require enabling some options though.

WinMerge default colors are pretty dense so you may need to change 
colors to lighter colors to get a proper gray scale output.

Or are you asking that WinMerge should somehow modify output to more b/w 
printer friendly color scales? I'm afraid that would be quite a laborous 
task given we allow user to select the colors...
