We couldn't replicate this at all. Also in OS X El Capitan 10.11 three (or four if configured so) finder swipe doesn't switch the desktop when SEB is running securely configured.
Are you maybe using the setting "Allow switching to third party applications" while disregarding the security warning which is displayed since SEB 2.1 when selecting this option? As the manual explains, this mode can only be used on managed Macs in a "secure environment".

Welcome, Jon. I know this option is dangerous, that's why I introduced the warning in the preferences window. Btw., by default this option is disabled in SEB. So looks like someone created a wrong default config file for you.

Thank you Daniel! The problem was that we used the default config xml, turning off the parameter fixed the problem.
