#336 Modify SBO terms to be more general for Parameter, Species, Compartment

There has been a lot of activity on SBO coming from GSoC SBML<->BioPAX conversion project. I have not followed it fully but once they are concluded we need to check to make sure there is nothing we need to change in the SBML specification relating to SBO. IMHO it would be silly to produce a new relaese that did not account for any SBO changes; but we could also argue that time is a consideration.

Final recommendations:

• Change SBO term from 'Quantitative systems description parameter' to 'systems description parameter' for both Parameter and LocalParameter.
• Change 'material entity' to 'physical entity representation' for Compartment and Species

I committed a change to SVN that includes these changes for l3v1r2, and inherited for l3v2. This is a relaxation of the rules, so is seemingly OK for an l3v1r2 change. It will be incorporated into RC2 for both specifications, and has been added to http://sbml.org/Documents/Specifications/SBML_Level_3/Version_1/Core/Confirmed_issues_in_the_Level_3_Version_1_Core_Specification
