That's exactly what has been going on. When we right-click in a non-unique segment, the context menu doens't appear. Not even when we try clicking on highlighted words identified by the spellchecker.
We identified this when we needed to go back and check a certain non-unique segment that required an alternative translation.

What is your OmegaT locale? It might be due to a wrong translation of one string in Bundle.properties.
Released in v4.3.2 and v5.2.0.
