The manual says in order to create a new team project, you have to create a repository, clone it and then via UI create new team project in that clone. But that doesn't work: it says the directory is not empty. There is a .git folder (or .svn).
The alternative via console works fine.
suggested solution: ignore single hidden folder in check for emptyness.
