I had issues with jEdit on a laptop + second monitor setup as well. I finally realized that it was the L&F that was causing the issue - I can't remember the exact one, but it was one of the ones in the L&F plugin. I tried various L&Fs, not all of them had the issue. Is it a base install of jEdit? If not, and you're using the L&F plugin I'd try changing it to nimbus or disable the plugin to see if that helps.
