You can find this in Utilities > Troubleshooting > Task Monitor.
The save operation will appear in one of the four slots at the top and you
can click the "Abort" button next to it to end it.

I'm not sure about the wording in that dialog box. It should probably say
something like "the jEdit Task Manager" to eliminate confusion. There's
nothing in the UI that specifically says "I/O progress monitor".

Where is the I/O progress monitor?

This happens to me often using the FTP plugin and I can do nothing until
jEdit finally times out, which can be a very long time.
