You can find this in Utilities > Troubleshooting > Task Monitor. The save operation will appear in one of the four slots at the top and you can click the "Abort" button next to it to end it. I'm not sure about the wording in that dialog box. It should probably say something like "the jEdit Task Manager" to eliminate confusion.
