I have a similar problem if I do $ open -a /Applications/jEdit.app file.txt a window opens but the file (file.txt) doesn't load. This used to work fine for me under 10.5 but hasn't worked at all for me under 10.6. are you using snow leopard (10.6) or something else if you double click the file in the finder (and have it set to always open in jedit) does the file load? it doesn't for me.
