I have experienced this too. It seems to be a sort of text area corruption. It may be caused by the ecmascript parser which is called from inside javascript. In the next release of the XML plugin, it will be possible to disable the ecmascript parser (by setting the default javascript parser to 'javascript'), even indirectly from embedded HTML files. At that point, if you still get this problem, we will be able to reduce the variables in this very complex equation, which may be caused by folds, ecmascript, or sidekick, or core (but I bet you that you can't reproduce this without sidekick). For me, whenever I see my textarea corrupted, I can quickly recover by just doing a "split window" and "unsplit window". This effectively gives me a new textarea for this buffer, which no longer is confused about where it is and what to paint.
