If you suspect that this is the problem, can you uninstall Lilypond and try to see if you also get the strange behavior without it? You can move the perspective.xml file somewhere else temporarily, and start jEdit without it. Open a few files, close and re-open jEdit to see if you get this strange behavior or not. Please let me know, I'm very interested to know if this is the cause or if it's a bug in jEdit (or the startup script, even though '-reuseview' should take care of it).
