I can't reproduce this from the information given.
For me it works in both gnuplot 4.6.6 and gnuplot 5.0.0.

I used the following test script:

    set datafile sep '|'
    set xdata time
    set timefmt '%Y-%m-%d'
    plot 'timebug.dat' using 2:3:1 with labels

where 'timebug.dat' contained the two lines above.
Here is the v5 output with 'set term dumb'
