Sure, but the bigger numbers will squish down the smaller ones; try both, 
and see which you prefer.

Another trick I've used in that case is to take the square root of the 
value e.g. "plot datafile using 1:(sqrt($2))" or similar.  Of course, 
anyone reading the graph will have to know this...
