use
set datafile missing "<string>"
and put the string or character (depends on what you have chosen
for <string>) at the no-data locations in your datafile.
e.g.:

set data file missing "?"

# x-axis     y-axis1     y-axis2     y-axis3
0     1     ?    23
1     3    31    32
2     5    45
3     ?    23
4     ?    49
5    10    12
6    15
7
