arrow from 0,0 in the lower plot to 0,0 in the upper plot:

gnuplot> unset arrow
gnuplot> set multiplot layout 2,1
multiplot> plot sin(x)
multiplot> set arrow 1 from first 0,0 to first 0, screen 0.75
multiplot> plot cos(x)
multiplot> unset multiplot

or (better):

gnuplot> unset arrow
gnuplot> set multiplot layout 2,1
multiplot> set arrow 1 from first 0, screen 0.5 to first 0,0
multiplot> plot sin(x)
multiplot> set arrow 1 from first 0,0 to first 0, screen 0.5 nohead
multiplot> plot cos(x)
multiplot> unset multiplot
