It was because the emacs-x11 mode is broken.
So that I disinstall it and confirmed term-mode emacs works well.

This time "./configure" stops at 
++++
checking where .elc files should go..
++++

I have to select at the moment  --without-lisp-files.

I do not use emacs but many user warries about it.

By anyone who try to build cvs-gnuplot on cygwin?
Please test and report it.
