That difference was introduced on purpose.

More to the point: the usable region of a 'set size ratio' plot always 
used to be aligned to the left and bottom of the page (i.e. the 
rectangle defined by 'set size' except the ratio and 'set origin'). 
This bias annoyed enough people that it got changed.  Now the 
ratio-corrected box is centered on the page.
