When using shift + drag from carrier to warehouse (unload) a runtime error shows in log.

Shift + drag from warehouse to carrier gives a popup where you can select an amount to be transffered as desired.
In the attached savefile there's a merchantrman in port of city Venlo.

Confirmed. Unit.getGoodsCapacity is throwing an exception, apparently deliberately. ATM, I have no idea why.
