    ProtPOS

    ProtPOS

Prediction of PROTtein Preferred Orientation on a Surface

ProtPOS is a self-contained, lightweight, and easy-to-use software package for predicting the preferred orientation of protein on a given surface upon initial adsorption. It searches quickly for the low energy protein poses in all translational and rotational degrees of freedom of the protein with respect to the surface using particle swarm optimization. Each successful run returns the lowest energy orientation of the protein on the surface in PDB format, which is readily used for MD simulations. ProtPOS is implemented in Python, making use of the PyMOL library for generating protein conformations and calling GROMACS externally to calculate protein-surface interaction energies. ...

The Fast Way To Find Your Local Forecast In Your Linux Terminal

It takes a lot of work to pull up your local forecast when your on your Linux PC, you have to open your browser, and find a local weather station website. I believe this is a faster method, and its just for Linux users. Just by using your Linux terminal, with my application, you can pull up your local weather forecast just by typing in your city/state. It's really simple, I even pre-typed the commands and instructions so its even easier to use. It's simple GUI I programmed should make it easy to use, especially for the newer user's to Linux. YOU MUST RUN THIS AS ROOT for it to completely work. ...

    Primes

Calculate primes by using extremely fast sorting

This project considers the problem of calculating primes as a sorting problem. It includes the most efficient tree-based sorting algorithm that is possible and shows that finding a new prime can be done by sorting the differences between the previous primes in the right way. Unfortunately it has turned out that going this way is even more slowly than trying to find primes by brute force. So it can only be used as a test with heavy load for the sorting algorithm, which can be used for...

    ShuffleFastaSeq

    ShuffleFastaSeq

This application can be used to shuffle sequences in FASTA format.

ShuffleFastaSeq is a Windows form application, written in C#, to shuffle FASTA-formatted sequences. The random permutation is obtained using a simple variation of the Fisher-Yates alghorithm implemented by Durstenfeld (https://en.wikipedia.org/wiki/Fisher%E2%80%93Yates_shuffle) ( Knuth DE. The art of computer programming: seminumerical algorithms. 3rd ed. Boston: Addison-Wesley; 1997). The input file contains one or more sequences in FASTA format. The number of shufflings (n) for each sequence can be set; by default n is 100. ...

    bnf2xml

simple BNF parser makes xml markup of matches

...Unlike buttom up parsers like gcc(1) or some top downs, bnf2xml is completely unambiguous / resolves ALL conflicts. Slower on ave. for parsing C or than sed(1) for simple searches. Far easier than using flex/C to create a parser. caveate: I do not suggest it's worth while to make a new gcc(1) using bnf2xml. bnf2xml an nth BETA release, but no complains yet.

iCAS - An Illumina Clone Assembly System

An Illumina clone assembly system using SOAPdenovo and ABySS

Clone-by-clone sequencing, as a means of achieving high quality assemblies for large and complex genomes, continues to be of great relevance in the era of high throughput sequencing. However, assemblies obtained using current whole genome assemblers are often fragmented and sometimes have issues of genome completeness owing to different data characteristics introduced by multiplexed sequencing. With iCAS the data filtering process is based on a novel kmer frequency algorithm, resulting in near perfect pre-assembly reads. Contigs are generated using different assembly algorithms and then merged together to achieve longer continuity. ...

    AFM puller control software

Nanopuller by Konrad Pawlak and Janusz Strzelecki http://dx.doi.org/10.1016/j.ultramic.2016.01.008 http://www.biofizyka.fizyka.umk.pl/ Laboratory made AFM force spectroscopy setups were present in milestone single molecule experiments and there is a growing number of groups using such equipment even though the commercial setups are nowadays widely available. The ability to tailor the setup accordingly to particular application is an advantage that makes the effort necessary for construction a worthy investment. However, one advantage of using a commercial setup – repeatability and unification, cannot be archived, as every laboratory is developing a specific data acquisition protocol and software. ...

    TAG

A tool for metatranscriptome assembly using metagenome graph

TAG is a tool for metatranscriptome assembly using de Bruijn graph of matched metagenome as the reference. TAG is an application of a reads mapping algorithm that we developed for mapping of short reads onto a de Bruijn graph of assemblies. A hash table of junction k-mers (k-mers spanning branching structures in the de Bruijn graph) is used to facilitate fast mapping of reads to the graph.
