    CPAT

    RNA coding potential assessment tool

Using RNA-seq, tens of thousands of novel transcripts and isoforms have been identified (Djebali, et al Nature, 2012 , Carbili et al, Gene & Development, 2011) The discovery of these hidden transcriptome rejuvenate the need of distinguishing coding and noncoding RNA. However, Most previous coding potential prediction methods heavily rely on alignment, either pairwise alignment to search for protein evidence or multiple alignments to calculate phylogenetic conservation score (such as CPC , PhyloCSF and RNACode ). ...

    Microarray assosiated motif analyzer

Cis-element prediction tool from microarray data

We developed a novel clustering-free method, microarray-associated motif analyzer (MAMA), to predict novel cis-acting elements based on weighted sequence similarities and gene expression profiles in microarray analyses. Simulation of gene expression was performed using a support vector machine and based on the presence of predicted motifs and motif pairs. The accuracy of simulated gene expression was used to evaluate the quality of prediction and to optimize the parameters used in this method. After optimization, MAMA accurately simulated more than 87% of gene expression. ...

    HyLiTE

    HyLiTE

    Hybrid Lineage Transcriptome Explorer

...Allopolyploidy describes the formation of a new hybrid organism from the union of two or more different parents. Allopolyploid species carry multiple copies of each gene (homeologs), which often exhibit unusual expression patterns. Homeolog expression levels can technically be determined from next generation sequencing data (RNA-seq), but in practice, assigning reads to one homeolog over another is extremely challenging, particularly on a whole-genome scale. HyLiTE automates this process, and allows gene expression patterns to be explored even in very complex allopolyploid species.

    DEBay

    DEBay

Deconvolutes qPCR data to estimate cell-type-specific gene expression

DEBay: Deconvolution of Ensemble through Bayes-approach DEBay estimates cell type-specific gene expression by deconvolution of quantitative PCR data of a mixed population. It will be useful in experiments where the segregation of different cell types in a sample is arduous, but the proportion of different cell types in the sample can be measured. DEBay uses the population distribution data and the qPCR data to calculate the relative expression of the target gene in different cell types in the sample. ...

    EDCC-CNG

    EDCC-CNG

Exploration and categorization of CREs and CRMs

Cis-regulatory elements (CREs) and cis-regulatory modules (CRMs) play an important role in temporal and spatial regulation of gene expression, which is a common process in eukaryotic organisms. We developed two programs that serve as exploratory tools in the analysis of CRM-mediated control of gene expression: “Exploration of Distinctive CREs and CRMs” (EDCC) and “CRM Network Generator” (CNG). EDCC correlates the presence and positions of CREs/CRMs with gene expression data and identifies candidate regulatory elements for further functional analysis. ...
