    Modular Single-set Enrichment Test

A randomization testing script for genetic enrichment analysis

...This added complexity can lead to technical difficulties. UPDATE: An MSET script ("mset_text.R") is now included in the MSET folder which allows users to manually designate input files via a text prompt. This bypasses the need for tcl/tk on OS X, although it is not as fast or easy to use. File names must be entered in quotations, including the .txt extension, and are case sensitive.

    pipelog

    pipelog

Pipe input to a file which can be rotated/cleared via signals.

...Without such an intermediate, replacing, moving or deleting the log would make it impossible to resume accumulating output because the process would continue to use a filehandle to an old inode; some applications (such as syslogd) implement signal handling themselves so that another utility (such as logrotate) can be used to move their log(s), and then signal the application to re-open — but this is often not the case. On receipt of SIGUSR1, pipelog will rotate the log file to log file .1, and move any existing .1 to .2, etc, while continuing to buffer input. On receipt of SIGUSR2, it will delete the current log file and open a new one with the same name, effectively clearing the contents. It can also execute an arbitrary process in between opening the new log and beginning to write to it, again while buffering input.

    Bycom

Bycom can do methylcytosine calling (5mC calling) from BS-seq.

Bycom can do methylcytosine calling from BS-seq (WGBS and RRBS), and either unmapped reads (FASTQ) or mapped reads (SAM/BAM) could be permitted for the input data. Certain SNPs (C>A/G) can also be selected in the output. 1. There's no softwares or methods identify methylcytosines considering the cell heterozygosis caused by multicellular sequencing. Bycom introduced it along with the sequencing errors and unconverson rate based on the Bayesian model. 2. Several parameters in Bycom could be set as what the users want to, such as depth threshold, quality control value, conversion rate, processor number. 3. ...

    span

    A Software Power Analyzer

...On the other hand, we developed a light-weighted library, Safari( http://sourceforge.net/projects/mistsafari ) which is the original SPAN function APIs to profile an application. SPAN uses IPC as model input and generate power profile for the insrumented functions, e.g. to instrument the benchmark of IS in NPB benchmark suite, first, SPAN_initialize() is invoked. Then, use SPAN_start("function_name") right before the function entrance. Call SPAN_stop("function_name") after the function. Also, SPAN_stop() at the end.

    ciGen

    ciGen

ciGen is a short C++ code to generate cohesive interface elements.

...This project provides a simple C++ code that reads a finite element mesh, modify it and generate cohesive interface elements where needed. It can read Gmsh (http://geuz.org/gmsh/) or ABAQUS input files and write the mesh to any format such as ABAQUS and jive (http://www.dynaflow.com/en_GB/jive.html). The code was written by VP Nguyen (google scholar link: http://scholar.google.com/citations?user=jCqqCAoAAAAJ&hl=en) when he was at TU Delft and the algorithm is described in the article VP Nguyen, "An open source program to generate zero-thickness cohesive interface elements", Advances in Engineering Software, 2014(74), 27--39. ...

    resParser

    resParser

    Command line scientific calculator

...It is implemented with QT for GUI and for useful classes like QString. In the begin it was just a tool for computation of resistors values. Very similar to Speed Crunch as features Features: * Command line input * Built-in functions (log, exp, sin, cos, ...) * User defined functions * Infinite number of variables * Specific functions for computation of resistors value (E12, E24) rounding, parallel computation, k = 000, M = 000000 * Store the status (hystory of the commands, variables status) between sessions This software is OPEN SOURCE and released under GPL license so you can feel FREE to use, copy, share, (but above all) to study, analyze and modify it as you like (within the terms of the license).

    Arron-IMSA

Integrated Metagenomic Sequence Analysis for Next Gen Datasets

We present Integrated Metagenomic Sequence Analysis (IMSA), a flexible, fast, and robust computational analysis pipeline that is available for public use. IMSA takes input sequence from high throughput datasets and uses a user-defined host database to filter out host sequence. IMSA then aligns the filtered reads to a user-defined universal database to characterize exogenous reads within the host background. IMSA assigns a score to each node of the taxonomy based on read frequency, and can output this as a taxonomy report suitable for cluster analysis or as a taxonomy map (TaxMap). ...

    bash-

standard bash but supplied with a dry-run mode

...When a script is processed by bash in dry-run mode there is output to stdout the sequence of commands that bash determines to run, something like -x, but the commands are not in fact executed, as with -n If the output were to be captured as a script, that script itself could be run by a normal invocation of bash, giving the same result, output and side-effects, as the original script would give. If the captured script were executed in dry-run mode the output should be the same as the input. A typical use is to determine what a complicated script, like libtool, will end up doing in the particular situation where it is used. There is a scheme to determine which commands are dry-run (not all should be) and what to do when the behaviour of the script would depend on the output of commands that were never run. ...

    GLProbs

    GLProbs: Aligning multiple sequences adaptively

GLProbs is a simple and effective approach to improve the accuracy of multiple sequence alignment. We use a natural measure to estimate the similarity of the input sequences, and based on this measure, we align the input sequences differently. To test the effectiveness of this approach, we have implemented a multiple sequence alignment tool called GLProbs and compared its performance with a dozen leading alignment tools on three benchmark alignment databases, and GLProbs’s alignments has the best scores in almost all testings. ...
