Java code developed by the Australian ICGC team for operating on next-generation sequencing data. This code is currently being maintained and expanded by the QIMR Berghofer Genome Informatics team (http://www.qimrberghofer.edu.au/lab/genome-informatics/) More details and documentation can be found on the wiki: http://sourceforge.net/p/adamajava/wiki/Home/

    ParTools

Support for manual parallelization of sequential C programs.

ParTools allows the interactive analysis of a C program execution profile and data dependencies to facilitate the discovery and selection of suitable parallelization candidates in a manual parallelization process. The flow does not assume any specific parallelization technique, thus it can be broadly applied. The original (serial) C source is automatically annotated to trace the execution profile and data dependencies at run-time. The annotated program is then executed using a significant (but small) data set selected by the developer. The data collected is cross-referenced with the original source and can be interactively analyzed graphically to determine the best parallelization candidates and techniques.

    Graphixy - Image Data Extraction

    Graphixy - Image Data Extraction

Scientific, Engineering and Statistical Graphing data extraction tool

Graphixy is a freeware and lighter (140 KB) standalone program designed to get 'x' and 'y' graphical co-ordinates of an image in scientific, engineering & statistical applications and in image data processing. By drawing an image (or) hovering mouse over the pre-loaded image (using Load option), the 'x' and 'y' co-ordinates can be recorded and saved as notepad .txt file The saved data can be exported to Excel spreadsheet and viewed in graph format. Drawn images can be replayed from the recorded notepad (.txt) data file. Data can also be saved in image file (jpeg; .bmp; .gif; .jpg; .png) formats. Image should be loaded with size equal to or less than 625 x 485 (width x height) pixels. For queries, bugs, suggestions and free codes please email to author. SMILI

    Scientific Visualisation Made Easy

The Simple Medical Imaging Library Interface (SMILI), pronounced 'smilie', is an open-source, light-weight and easy-to-use medical imaging viewer and library for all major operating systems. The main sMILX application features for viewing n-D images, vector images, DICOMs, anonymizing, shape analysis and models/surfaces with easy drag and drop functions. It also features a number of standard processing algorithms for smoothing, thresholding, masking etc. images and models, both with graphical user interfaces and/or via the command-line. See our YouTube channel for tutorial videos via the homepage. The applications are all built out of a uniform user-interface framework that provides a very high level (Qt) interface to powerful image processing and scientific visualisation algorithms from the Insight Toolkit (ITK) and Visualisation Toolkit (VTK). The framework allows one to build stand-alone medical imaging applications quickly and easily.
