    Eventer

    Eventer

Rapid, unbiased, reproducible analysis of synaptic events

Eventer is a programme designed for the detection of spontaneous synaptic events measured by electrophysiology or imaging. The software combines deconvolution for detection, and variable length template matching approaches for screening out false positive events. Eventer also includes a machine learning-based approach allowing users to train a model to implement their ‘expert’ selection criteria across data sets without bias. Sharing models allows users to implement consistent analysis procedures. The software is coded in MATLAB, but has been compiled as standalone applications for Windows, Mac and Linux. Please visit the official Eventer website for more info https://eventerneuro.netlify.app/ While the paper is in preparation, please cite as; Winchester, G., Liu, S., Steele, O.G., Aziz, W. and Penn, A.C. ReViSP

    ReViSP

ReViSP, a 3D volume rendering MATLAB tool for multicellular spheroids

Reconstruction and Visualization from a Single Projection (ReViSP) tool: a 3D volume rendering method we developed to reconstruct the 3D shape of multicellular spheroids, besides estimating the volume by counting the voxels (3D pixels) fully included in the 3D surface. ReViSP is written in MATLAB (The MathWorks, Inc., Massachusetts, USA) and the source code is freely provided. Requirements for running ReViSP from the source code: MATLAB 2020a and Image Processing Toolbox 11.1 or later versions. Please, when using this software, cite these articles: (a) F. Piccinini, et al., Cancer multicellular spheroids: Volume assessment from a single 2D projection. Computer Methods and Programs in Biomedicine, 118(2):95–106, 2015. (b) F. LAVA for AFM

    LAVA for AFM

Lloyd's Algorithm-based Volumetric Analysis for AFM Images

This MATLAB-based program enables analysis of AFM images. In particular, it allows the user to measure the volume of all distinguishable features in an image and to isolate and sort those particles. As the name implies, LAVA uses Lloyd's Algorithm, also known as k-means sorting, to identify a small set of volumes representative of the actual distribution of particle in the image. Although developed for determining feature volume, LAVA is also completely compatible with other types of image analysis, such as fluorescence intensity. Work is in progress to provide three-channel functionality, allowing comparison of relative intensity of red, green, and blue channels in multi-color images.

    MS2Browser

LC-MS/MS data browser designed for siderophore analysis

MS2Browser is a tool for interactive pre-processing, analysis and visualization of LC-MS/MS data. Input is an mzXML file with centroided LC-MS/MS data. The program is written in MatLab and it was designed for the analysis of siderophores (iron transporting small molecules) in bacterial media. Some of the functionality and use of MS2Browser is described as part as an open-access book chapter: http://www.intechopen.com/books/applications-from-engineering-with-matlab-concepts/small-molecule-lc-ms-ms-fragmentation-data-analysis-and-application-to-siderophore-identification A siderophore structural database assembled for this project can be found alongside the MS2Browser software (.cfw format to be used with ChemBioFinder(TM) ). NOTE: The program is written for personal use to assist siderophore analysis using high-resolution LC-MS/MS data. Please contact me if you have any questions about its use, bugs, etc.
