For big OME data analysis, we integrate commonly used quantitative methods, describe our novel strategies to quantify and analyze biological markers related to the cell or organelle spatial-coordinate model, and present open-source OME-3-Dimensional Reconstruction (OME-3DR), a flexible, programmable and batch-oriented tool based on OME data, for reconstructing 3-dimensional (3D) spatial conformations and conducting further analyses, such as the identification, counting, localization and tracking of bio-imaging markers, calculation of model-contour parameters for association analyses, establishing spatial-coordinate system, 3D co-localization analyses and so on. To access up-to-date algorithms for the analysis of proteomics data, other tools would now be preferred. However: * Limited fixes have been made on the main master branch by Phil Charles at the University of Oxford. * As of 2019, limited maintenance is being carried out by myself (now in the BioHPC high performance computing group at UTSW), to allow CPFP to install and run on RHEL 7 / CentOS 7, with updated TPP 5.1.0 and search tools. ckon is a C++ program/tool which automatically takes care of compilation, dictionary generation and linking of programs and libraries developed for data analyses within the CERN ROOT analysis framework.
