    HBS-tools

a set of tools for hairpin bisulfite-seq data analysis

The emerging genome-wide hairpin bisulfite sequencing technique facilitates the determination of DNA methylation fidelity and accurate methylation calling. Here we present HBS analyzer, the first command line based open-source tool to process genome-wide hairpin bisulfite sequencing data. It accepts Illumina paired-end sequencing reads as input, performs alignment to recover the original (pre-bisulfite-converted) DNA sequences and calls methylation status for cytosines on both DNA strands.

    HEIMDALL

High-End Interface for Monitoring & spatial Data Analysis using L2Norm

HEIMDALL, short for High-End Interface for Monitoring and spatial Data Analysis using L2-Norm, is a set of public libraries written in JAVA which contains routines and algorithms for geodetic hardware connection. To observe objects (in general spatial points) continuous, HEIMDALL’s programmable logic arrays can be used to design monitoring systems. For data analysis an interface to the least-squares program JAG3D can be provided. The serial communication with e.g. inclination sensors, meteorological stations or total stations is handled by the library RXTX. If only a proprietary communication via dynamic-link library (dll are not shared by the project) is supported by the devices, JNA is resorted. Notice, HEIMDALL is not a stand-alone monitoring application. It is only a set of libraries.

Larch: Data Analysis for X-ray Spectra

Data Processing and Analysis for X-ray Spectroscopy and More

Larch is a scientific data processing language that is designed to be easy to use for novices and complete enough for advanced data processing and analysis. Larch provides a wide range of functionality for dealing with arrays of scientific data, and basic tools to make it easy to use and organize complex data. Larch has been primarily developed for dealing with x-ray spectroscopic and scattering data, especially the kind of data collected at modern synchrotrons and x-ray sources. Larch is written in Python and relies heavily on the standard tools for scientific computing with Python (numpy, scipy, matplotlib, and h5py).

    LinDB

    LinDB

LinDB is a scalable, high performance, high availability database

LinDB is a scalable, high-performance, high-availability distributed time series database. A single server could easily support more than one million write TPS; With fundamental techniques like efficient compression storage and parallel computing, LinDB delivers highly optimized query performance. The multi-channel replication protocol supports any amount of nodes, and ensures the system's availability. Schema-free multi-dimensional data model with Metric, Tags, and Fields; The LinQL is flexible yet handy for real-time data analytics. Horizontal scalable is made simple by adding more new broker and storage nodes without too much thinking and manual operations. And the tags-based sharding strategy resolves the hotspot problem. LinDB is designed to work under a Multi-Active IDCs cloud architecture. The compute layer of LinDB, called brokers, supports efficient Multi-IDCs aggregation query.

    Log4jScanner

    Log4jScanner

A log4j vulnerability filesystem scanner and Go package

log4jscanner is a filesystem scanner and Go package that helps organizations quickly identify vulnerable Log4j components inside JARs and shaded dependencies. Instead of probing networks, it walks directories and archives, including nested JARs, to find version fingerprints and risky classes associated with the Log4Shell family of issues. The focus on static analysis makes it suitable for container images, build artifacts, and offline systems where active scanning isn’t feasible. Clear, machine-readable output allows the tool to plug into CI/CD checks and fleet-wide inventory jobs. For responders, it reduces time-to-visibility by surfacing exactly which paths and bundles require patching or remediation. It’s a pragmatic addition to defense-in-depth programs that need verifiable evidence of exposure without deploying agents.

    MICA-aligner

    MICA-aligner

Next-generation sequencing short reads aligner based on Intel® MIC

Latest Code in GitHub: https://github.com/aquaskyline/MICA-aligner To better utilize MIC-enabled computers for NGS data analysis, we developed a new short-read aligner MICA that is optimized in view of MIC’s limitation and the extra parallelism inside each MIC core. Experiments on aligning 150bp paired-end reads show that MICA using one MIC board is ~4.85 times faster than the CPU-(multi-core)-based BWA-MEM and about the same speed as the GPU-based SOAP3-dp. Furthermore, MICA’s simplicity allows very efficient scale-up when multiple MIC boards are used in a node (3 cards gives a 14-fold speedup over 6-core BWA-MEM).
