    BLAST to A-Bruijn graphs

A-Bruijn graph builder given pair-wise alignment of a reference genome

WE HAVE MOVE TO A GIT REPO. PLEASE GO TO: https://github.com/COL-IU/RepGraph This software is used to construct A-Bruijn graph given pair-wise alignment of a reference genome. This was developed for a journal article published in 2004: Pevzner, Paul A., Haixu Tang, and Glenn Tesler. "De novo repeat classification and fragment assembly." Genome research 14.9 (2004): 1786-1796. The original software was modified slightly to be used in conjunction with GRASPER ( https://github.com/COL-IU/GRASPER )

    GRASPER

Repetitive structural variation caller using short paired-end reads

WE HAVE MOVED TO A GIT REPO. Please go to https://github.com/COL-IU/GRASPER GRASPER (Genome Rearrangement Analysis using Short Paired-End Reads) is a de novo structural variation (SV) calling software that is capable of detecting repetitive SVs. It constructs A-Bruijn graphs to capture approximate repeats within a reference genome then SVs are detected on the graphs. GRASPER requires a reference genome sequence in a FASTA formatted file along with a Illumina paired-end sequencing data of a sample genome.

    TransGeneScan

TransGeneScan is a gene finding tool for metatranscriptomic sequences

NOTE: TransGeneScan is migrated to Github (https://github.com/COL-IU/TransGeneScan). TransGeneScan is no longer maintained in SourceForge. Please find the latest version in Github. TransGeneScan is a gene finding tool for Metatranscriptomic sequences. TransGeneScan incorporates strand-speci c hidden states, representing coding sequences in sense and anti-sense strands on transcripts in a Hidden Markov Model similar to the one used in FragGeneScan (http://fraggenescan.sourceforge.net/), and can predict a sense transcript containing one or multiple genes (in an operon) or an antisense transcript.
