    Graphical Grammar Studio

    Graphical Grammar Studio

An user friendly grammar tool for natural language processing tasks

...GGS grammars can be used to find and annotate sequences of words which respect certain conditions, in a given input. Its purpose is for creating NLP tools like phrase chunkers, named entity finders, pronoun co-reference solvers etc. A grammar is represented by a state machine which can be visualized, edited and applied. A grammar is organized in graphs of nodes. Nodes are used for consuming words from the input, for executing jumps to other graphs in the grammar or for creating annotations etc. GGS has a unique feature: It allows the user to write JavaScript code to be executed for nodes of the grammar. ...

    MQ Dataset Generator

    MQ Dataset Generator

    Dataset Generator

...Obtaining the necessary test data sets can be an obstacle due to both privacy issues and also the time and cost associated with collecting multiple instances of a diverse set of data sources. An efficient alternative is the design and use of synthetic reference data sets to undertake black-box testing. These data sets should be generated in a manner consistent with the functional specification of the problem addressed by the method/software. According to this approach a data set generator was developed for the evaluation of preference disaggregation methods that are used for customer satisfaction analysis, like MUSA (Multicriteria Satisfaction Analysis).

    CoDeCZ

Derive copy number status from targeted sequencing data

...Results are NOT true copy number however, but they are semi-quantitative: It uses the modified z-score to calculate deviation in normalized coverage per specified region. The higher the Z-score, the higher the copy number. The final z-score depends on the quality of the data and the makeup of the reference pool.

    Network Packet Cleaner

Easily clean your pcap dump files

New: Network View... still bugged but I'm working on it Add multiple reference hosts (for futur dump correlation) This tool helps you to easily clean a "pcap" file by manipulating graphically hosts, connections, sessions. Automatically suppress non TCP and non UDP traffic. Can use tshark to decode frames. Can save cleaned capture to pcap file format. SeqSelector

    SeqSelector

Tools to select sequences for capture enrichment of next-gen libraries

...We suggest a workflow in which genes of interest are first identified from previous studies and publicly available datasets of functional gene annotation. Once a list of candidate genes has been identified, their sequences are selected from the reference genome. These sequences are used as a query during a BLAST search of the unannotated genome of a non-model species, and then the corresponding sequences are returned, which can be used to design baits for hybridization-based sequence capture.

    Docear

    An Academic Literature Suite

Docear (pronounced dog-ear) is what we call an “academic literature suite”. It integrates everything you need to search, organize and create academic literature in a single application: a digital library, reference manager, PDF and file manager, note taking and mind mapping. And the best: Docear works seemlessly with many existing tools like Mendeley, Microsoft Word, and Foxit Reader. Docear is free and open source, based on Freeplane, funded by the German Federal Ministry of Technology and developed by scientists from around the world, among others from OvGU, and the University of California, Berkeley.

    Ruby Serial

    Ruby Serial

Optimized serialization library for Ruby objects.

Library serializing Ruby objects, optimized in many ways: * Fast and small: use MessagePack (binary compact storage) and don't serialize twice the same object * Independent of Ruby version: dump and load data across different versions * Keep shared objects: if an object is shared by others, serialization still keeps the reference and does not duplicate objects in memory * Gives the ability to fine tune which attributes of your objects are to be serialized (defaults to all) * Keeps backward compatibility with previously serialized versions * Has callbacks support to fine tune the serialization process * Can serialize objects having reference cycles (self-contained Arrays, Hashes, objects...)

    PHDL

    PHDL

An HDL alternative to PCB graphical schematic capture tools.

PHDL is an HDL that functions as an alternative to mainstream graphical schematic capture tools. The language is compiled into a pcb netlist which can then be imported into a layout tool. We are currently on version 2.1 of the tool. We have created an eclipse plugin version of the tool as well as a standalone command-line based version. Both function identically and output a netlist that can be imported into a pcb layout tool. VHDL revolutionized how FPGA designs and digital logic...

Readme Badges – Gotta catch 'em all

Badges is a utility / site that generates small status badge images for open-source projects (for example, build status, coverage, downloads, version). It allows projects to easily embed dynamic badges in their README or documentation that reflect project metadata or external service metrics. The badges system supports different styles, icons, and dynamic links, making them visually consistent and informative. It abstracts the generation of badge SVGs so the end user doesn’t need to manually...

    NSIT

    NSIT

    Novel Sequence Identification Tool

NSIT (Novel Sequence Identification Tool) is an efficient software for identifying novel sequences in a de novo human genome assembly. Novel sequences are defined as DNA sequences in the de novo assembly that are longer than 100 bp, not known-repeats, and not present in the reference assembly. NSIT was written in C++ and runs on both 32-bit and 64-bit Linux machines. It requires about 2 GB of RAM. NSIT comes with a JAVA graphical viewer which can be used to view how the identified novel sequences compare with other sequence sets.
