Your changes should now be in the master branch in the sourceforge repo. As per the disable of the fade in feature, that would make sense as that code was implemented with changing frequency in mind. However, without any fade-in, there may be some discontinuities if the change in amplitude is too large. If this seems to be the case you should be able to see the AMPLITUDE_INTERPOLATION_ macros in globals.h which control the interpolation to remove these discontinuities.
