What Wendi describes would be an effect of the security mechanism called the "Secure Desktop" (Windows 7/8, Server08, ?vista?). You might know it as the darkened screen UAC produces when it is prompting for Admin confirmation/credentials. A separate desktop instance is launched, viewable on the physical console of "machine A", but completely isolated from the processes running in the security context of the original desktop, including VNC Server and the image of the original desktop delivered to VNC Viewer on "machine B". Updating of the original desktop is suspended while the Secure Desktop is 'in focus', so the perception of "machine B...hang forever" is just that. I suspect a deeper examination would show that VNC Viewer and Server are still quite happily in touch with one another, but unable to effect input to the remote host. Use of the Secure Desktop can, allegedly, be disabled via Local Security Policy and Group Policy, but one should seriously evaluate the security posture of "machine A" before doing so.
