- SamToFastq.java: Close output files before throwing exception due to 
unpaired mates.

- Fixed bug when dealing with dual barcodes.  IlluminaBasecallsToSam now 
expects NO dashes(-) in matchedBarcode

- Add support for adding arbitrary header tags to read groups via 
IlluminaBasecallsToSam.java
