Hello Purnima,
Please prefix the run-mummer3 command with the location of the file, e.g.

'/home/phillippy/mummer/run-mummer3'

or simply

'./run-mummer3' if the file is in your current working directory.

Also, in the latest mummer releases, the program is "run-mummer3", not "run-mummer3.csh". I will update the documentation to reflect this change.
