In 2.1 MailManager uses a cookie based authentication system. Unfortunately at present this causes problems if standard HTTP authentication is supplied. In this case, the end user will need to restart their browser. There may be a way to fix this, but the changes in 2.1 were necessary to fix a number of other issues.
