Taking a look at petsc_matrix.C, I see that we do call MatSetFromOptions() after MatCreateSeqAIJ and MatCreateMPIAIJ, which I'm assuming is the correct syntax. So it should be respecting your command line argument, but I'm not sure why it wouldn't work beyond there in optimized petsc but it does work in debug petsc. Maybe a petsc bug?
