Running on Debian Squeeze, GNOME 2, also tested Debian Sid, GNOME 3.4. On both desktops, the notification area icon is missing, consequently keepass2 cannot be minimised to the notification area. On KDE it works just fine.
It seems to be an architecture related issue. On two i386 machines, I have noticed that the icon appears, both in GNOME 2 and GNOME 3. On amd64 it doesn't. However, in KDE it works across both architectures.

The notification icon is shown and handled by Mono, not KeePass. Thus, this issue has to be fixed in Mono; please report it to the Mono developers.

reported to Mono developers in 2012 but not fixed by them. Ostensibly an issue with Winforms. Now affecting KDE as well. https://bugzilla.xamarin.com/show_bug.cgi?id=8935
There are some Linux utilities to work around the issue, have you tried them?
